We have had to disqualify players midway through our tournament a few times, and we also place 10 stacks on each table for latecomers and they are blinded out through the first 60 minutes then removed. Could we have an "Adjust Chipcount" somewhere so we can either add or remove chips from the total chipcount, thereby keeping average as acurate as possible?

Chip counts I know are done by number of buy ins. You can manually adjust chip counts by each person. Other than that, TD doesn't really track chip counts, since it doesn't have the ability to "see" who wins each pot & the amount of chips in each pot.

I operate in simple mode...if I have to disqualify a player and remove his stack, I want to remove his chips from the total chip count.

I would think that you should be able to undo the buy in... is that an option for you?

Does the "Adjust chip count by" field on the Game tab not work?

Just use the 'Adjust chip count by' on the Game tab say you lift 6,525 off the table enter -6525 into that box. It's a cumulative total so if you lift more again during a tourney these would have to be added to this negative total also
